Don't try to go without renting a car. Shuttles to Prescott from Phoenix and vice versa are a great way to get up and back, but Prescott is a city with little to no public transportation options. Rent a car upon arrival at the airport or as soon as you arrive in Prescott.
You might want to compare the cost of renting at the airport and/or waiting until you get to Prescott. The airport tax may be as much as the shuttle service round-trip.
